There are rules on where rocks can appear. Once you know them it's not that difficult to control hwere they pop up. Only one can appear per day, and to break them you need to eat fruit or other food and hit them with a shovel. If your island is flattened and marked out ready, it will be easier to find all the spots which need to be protected.
They never spawn:
Next to buildings
Next to trees
Next to water
Next to cliffs
Next to vegetables
On hard paths (Stone, Brick, Arched Tile, Terra-cotta, and Wood)
On flowers
Next to mannequins
They can spawn:
Next to hard paths
On soft paths (Grass, Dirt, Dark Dirt, and Sand)
Next to flowers
Not sure about:
Next to bushes
Next to fences
On painted tiles (where a design is put on the floor.)

Examples:
X - Primary Block (House, fence, tree, mannequin)
X - Secondary Block (next to solid object)
X - Flowers or Trees
X - Hard Path (arched stone tile)
X - Rock might spawn here
1 - Housing plots.
a - All I have in this plot is the fence and stone flooring.
b - I have flowers along the inside of the fence, and the open space is protected with mannequins.
c - I have flowers, and the house has been moved, blocking the space.
2 - Temporary storage for flowers (green), hedges (pink), plus one mannequin over to the left.
A rock could spawn in on any of the red tiles.
3 - Part of an orchard. (trees are in pink here)
a - (on the left) The trees will block rocks next to them, but the spaces have gaps between them.
b - (on theright) The gaps are either covered or protected by mannequins.
4 - Corner of a flower field. I think that the fence works the same way as any other solid thing. It shouldn't spawn next to the fence, but it WILL spawn in the spaces between the flowers. I'm not sure if the rocks can spawn next to the hedges, but so far I'm assuming that it works the same way as flowers.
